Really? I didn't have any problem with Word uploading to FFnet before, though granted I moved on to Kingsoft when my old laptops decided it hated Microsoft Word. Fell in love with Kingsoft since.
Let's see, have you tried using Clear Formatting button? It's the button with 'A' and an eraser. Should be next to Font/Font Size somewhere. You'd have to highlight all of your document, before clicking it though, in order for it to work.
It should at least show your problems, if not fix it. Usually, it's the spacing issue that makes the mess. You'd have to format it again though afterward (outside the spacing), probably in FFnet.
Hope this helps! If not, maybe try using a free word processor, like Open Office or Kingsoft, and see if they works better with uploading.

Yeah, you'll need to be more specific.
Like do the paragraphs show up?
Is the line-spacing OK.
It's fairly difficult to ascertain what you mean by 'messy', especially with text formatting, it's too generic a description.
Also I just re-read your post Shokun.
Does FF mean fanfiction or FF as in Fanfiction.Net?
You also don't specify where you're trying to upload stuff too.
Is it on Dokuga or Fanfiction.net or AO3?
~ Pyre
P.S: FFNet's and Dokuga's text editors are superior to AO3's.
AO3's one tends to stuff up paragraphing, line spacing, and even word spacing from time to time if you're in Rich Text Format.
It's fine if you post text into the HTML mode, doesn't mess up the above.
