I enjoyed your story. I have to say, while Kagome is right not to "always" give in to Sesshomaru's overprotectiveness, I think she should also understand his point of view. He thought to protect her by leaving her at the castle - that didn't work. So then he thought to place her far from the eye of the battle - to him that ended up with her death. Then he thought he'd wait for her to be born in the future and he'd protect her then - but he was wise enough not to do that either. That's basically three times he failed her (in his mind). Now she's back and that would send him in overdrive in the protection business but to add her being pupped - their first pup, his heir, their only pup currently - well I can imagine his senses would be drive to ensure she never leaves his sight. And like I said, why wouldn't he have that sense of protectiveness? Every time she was out of his sight or immediate vicinity, she was harmed or "killed".
So while I think Kagome does have a point, I also think she would be more considerate of how badly Sesshomaru feels. Granted, she feels the regret of what he went though for the last 500 years, but she can't change that and it wasn't an option for her to change that. Even if she is regretful, he did experience it and that caused his instinct to demand to protect her because this might be his literal last chance to have her as his mate. So I think giving in to some of his protectiveness - like not being alone is something small to make him feel better.
Not only that but even in modern times there is extreme danger. If Sesshomaru was as ruthless now as he was in the past, I'm sure he made enemines. I'm sure he made enemies when he supported humans and encouraged youkai to blend in with humans and to even mate a human priestess would definitely make enemies. So she should be watched at all times in case of danger to their family.
I really enjoyed your story though! I am going to have to reread the whole thing now!
