You asked what the senei's three offenses were. The first two that would earn him a flogging and banishment were failing to perform his assigned duties and lieing to one of the royal family. The most serious offence was the great harm he brought upon the children. It was to be expected that some forms of punishment would have been permissible for him to have used, what he did was to an extreme and could have put little Rins life in danger had any of her wounds become infected or the beatings became more severe, thus Ikaru charged him with attacking a member of the royal family. A big no no, that is considered treason and signed his death warrant.

Hope this answers your questions, and no little Rin was not violated by the teacher, his hate ran deep enough to not lower himself to touching a little girl in that way.
